Yes, it’s the tricky sometimes-there-sometimes-not comment box. I have no idea what’s causing it. There’s no commonality among people having the issues: it’s not one browser type, or a Mac vs PC issue, or whether you had coffee or tea with your toast this morning.
A simple thing to try: When you’ve clicked on either “X responses” or “Leave comment” make sure you scroll down all the way to the bottom where the comment box lurks. A few people have missed that. If that doesn’t work, try reloading the page, or typing in the URL anew. Clearing the cache may work as well.
If you can comment, please do, even if it’s just a “Works for me” or “Tried before, didn’t work, now it does” sort of thing, so we all have some sort of idea how this is shaping up. And have fun. Because really, that’s all we can do at this point.
ETA: We know about the ‘comment box overlapping the comments in a long comment thread’ issue, too. Odd, isn’t it.

Overlap chaos! Oh Noes!1!
I had it in IE yesterday, but it is not there now. Even if I scroll to the bottom of the page (for some reason there’s a million pages worth of blank space in the middle), it’s not there. Deleting the cache didn’t help.
Works fine in Firefox, though it is on top of the other comments.
I’d say there’s a placement tag wrong somewhere, but as to why that would change the comment box appearing from yesterday to today? No idea. Did you do any tinkering with the template?
Nothing! I have not tinkered with ANYTHING! This is a fresh out-of-the-box template!
The person who designed this template is not as popular as you are. I guess the idea that more then six people would make a comment is beyond them.

Wow. Awesome. The comment box is flat in the middle of Comment 8. Overwriting it, looks like.
I figured out the IE thing. If I am the first person to comment on a post, I see the comment box, but no comments (of course, because there aren’t any). But after that I only see the comments and no box.
Also, because of the comment box appearing on top of the comments, the words “Overlap chaos! Oh Noes!1!” appear right over my submit button, and that amuses me mightily.
